I've been hearing rumors that top brass are not listening to Trudeau. Any confirmation would be appreciated.

That's not a new thing. Happened under Harper too.

Or flying the LGBT flag:

And in the US soldiers are also allowed to participate in uniform in pride parades.
And they shouldn't be, because that's a violation of the military's political neutrality.
I could make the argument that because every party supports the LGBT agenda and every political posture boy (Conservative or Liberal) marches in pride parades, the military is political neutral (in Canada at least).
Except pride parades are used by the parties in a partisan way, which makes it a partisan issue

And that's without even considering all the left-wing shit that's rolled into the pride movement (BDS, anti-police sentiment, BLM etc etc). I mean surely you noticed they stopped calling themselves "Gay Pride" years ago, and are now going by just "Pride", yes? That's because it's a big tent, general left-wing omnibus movement now, and therefore out of bounds for a military that has a duty to remain apolitical.
All that aside, it wouldn't matter if the movement was something as universally supported as "The Cancer Sucks Parade". If the political parties turned it into a partisan issue, it would be the military's duty to stay out of it.
And the "pride" movement isn't anywhere near as universally supported as you're making it out to be be. The pride movement is highly contentious in Canada.

The Canadian Armed Forces serve both the red column and the blue column because guess what: Canada is a pluralistic society, and that means not having the military turned against you by the ruling power when you fall into the "dissenter" column. By marching in pride parades, the CAF is openly declaring "We stand against the 30% and for the 70%", thereby abandoning their duty to serve all Canadians, regardless of their politics. That is completely outside their purview of the armed forces. They are supposed to stay out of partisan politics, not act as a Waffen SS or Republican Guard for one of the parties and against the others. They're the Canadian Armed Forces, not the Liberal Party Armed Forces. And "Canadian" includes the 30% of the population who are Conservatives, whether you and Trudeau like it or not.
The media makes it a partisan issue, not the Canadian parties. O'Toole, Trudeau, Bernier, Singh, Ford and so on all participated in pride parades. Even here in the "Conservative" Prairies we have Conservative politicians going to pride breakfasts:

The red and the blue column are on the same side when it comes to the LGBT stuff.
